Bump Puncture before I rented but not marked on paper

I apologize for so many questions, but I'm so confused...
To sum up: after verbal threatening, I never received anything official in writing. Today I have received by email the updated rental agreement, where the charges for the rental are summed to taxes. In addition, there is one line that states "damage reimbursement/deductible" with the money for it. Magically, all charges together are $400.00, which is the deposit they normally put on hold when they rent out the car. There is no break down of damage, repairs, etc.
Does this mean I should expect more and this is just the beginning?
